Second gear pop out can rear it's ugly head even with low miles. Put the car in second gear and take it up into the higher RPMs, even up to red line doesn't matter then let the car decelerate (engine braking) without using the brakes. You can do this or have your mechanic that's performing the PPI do it. If the gear lever jumps out of gear there's a problem. Unless the car's under warranty or you feel like doing some transmission work.....walk away.
As far as differences between the 01 and later models I know the 01 didn't have a glove box, it has the slot underneath the steering wheel (not a big deal). There were a few other very minor differences like fiber optical wiring that came later and the 01 had the bumperets or warts as people call them. These are the black pads on the front bumper.

I think you have a great starting point (someone who is realistic about price). That car is a deal at 40 and under if everything checks out.
Early 01 cars had solid spoke wheels and bumper warts. This car does not have warts.
