Alarm Reset?

I have, what i hope to be a very simple solution to several things that appear to not be working.
#1- the alarm is chirping, indicating something is amiss.
#2- The following items are not working
Power Windows, interior lights, sunroof, right side panel on the center dash (power lock, lighter, and rear defroster), both trunk and engine door lights.

I checked fuses, and this is not the issue, at least not for the windows and sunroof, I stopped checking when neither were blown.

I am hoping this is just a reset of some sorts for the immobilizer (although the lighter and defroster have me worried it could be something bigger)

Background is that the car recently came back from the shop where they said the battery died 3 times and while on dyno it was always hooked to the charger.

Any ideas for a central cause is greatly appreciated.
Thanks in advance for the help!

Pull the driver's seat and see if there is an onboard fuse at the alarm/central locking system I can't recall. Also use a digital volt meter and check for power and ground going to the module. Also have you reset the battery and also not just checked the fuses by sight but actually with a volt meter to verify 12 volts is present? Report back with results.

Lacking the tools...

Well, I reset the battery with no luck.
I looked at the bolts for the seat and it's that star/reverse torx head (the kind I don't have).
I dug deeper into the manual and the symptoms do point to the alarm due to the double chirp when pressing the remote.
It also says the remedy is to take to the dealer.
I will be taking it back to the shop that was working on it with the hope that they may be able to correct it.

Probably faulty micro switch in door. A good diagnostic scan should pull, but won’t tell which door.
