I have a similar issue on my '02 C4S. My keyless was working intermittently and recently stopped working all together. The passenger side window followed the same path, for the longest time it would intermittently stop going down when the door was opened for a few days then it would work properly for weeks. The alarm will intermittently give me the two horn honks when unlocking the car, or when turning it off.
The window does not drop when you pull the inside or outside door handles. I don't think it is the regulator as the window is firmly up when the door is open (there is no play if you try to push the window down with your hand with the door open). The window works normally from the electronic controls.
I took the car to the dealer a few weeks ago to look at the keyless entry, they thought the remote head would need to be replaced. They swapped the remote and said that the new one worked once after programming, then just quit working. They ran a bunch of tests but ultimately stated that the immobilizer brain needed to be replaced ($1000+). They said that the immobilizer appeared to be working, that it was reoprting on all of the sensors, listed the key codes, and that all of the sensors were online and not showing any codes, but that they did not know what else could be the issue.
I have been unlocking the car with the key and manually rolling the window down when I have passengers for the past few weeks but will need to do something shortly.
