just got the alternator replaced

it's been eating up my batteries.. and the new one died. So I knew something was up.

Replaced under warranty.

Anyone else run into the same problem? During investigation service rep. asked if I chipped the car (I hadn't). I asked why he needs to know, he said it can screw up the diagnostics. Is this true?

I had my alternator replaced at ~20,000 miles. Car is stock. There is still an electrical drain though. I need to bring it back in for service.

Chipping generally leaves OBD2 intact.
