996 MY '99 vs '00
I believe MY00 had some interior updates and more cars were sold as MY99. These are probly two reasons MY99 are lower than MY00.
From what I have seen, 99-00 are 38-44k. 01 is 42-47k, 02 is 55-62k. The actual price depends on options, coupe vs cab, condition. If you are looking, buy the most expensive one you can afford bc there is a reason you are paying more. Each yr, upgrades / improvements were made. It may not be obvious but they are costly to retrofit later.

I guess there were no real widespread issues with the 99 vs 00 models.
Am considering a 99 and putting the evo sc on it vs buying a C6 to get me thru the next two years.
Depreciation and room for the 2 year old are issues as well.
Could actually get a 997TT in 2 years as my wife agreed to (that's the main problem right now...she wants me to keep it under 45K otherwise I'd be driving a 996TT right now).

I was in the market originally for a '99 cab due to buget reasons as well and ended up purchasing a '02 cab. Because it still is under warranty, Bose Stereo (not bad, but much much much better than the stock '99 - '03), more horsepower, and I like the front headlights and GLASS window insert. However the '99 is a fantasic car and you can't go wrong. Make sure that you have a Porsche dealership give it a prepurchase inspection. The '99 I found had a $3,500 issue with the transmission. We caught it purely by chance! The RPM gauge would go up and down at 50 mph, not 53 mph or 48mph, but 50mph! I walked away from the car and then proceeded to look for a newer car under warranty.
