Did you fix this issue yet?
When you replaced the battery.... how long was the original one disconnected before the new one was hooked up to the terminals?
I replaced a few 997 batteries this year, and I did the swap within 2-3 minutes, and didn't even lose radio codes.
have you tried manually allowing the window regulator to "learn" the up/down functions by holding the switch down, then up?

My first thought is the window regulator is shot. But the battery swap may have something to do with it.
Resetting the window limits is a good idea but if the window doesn't react to the lower/raise button that is not a window limit problem.
My advice would be to according to the owners manual disconnect the battery for a while. Be sure the key is off and removed from the ignition switch and all electrical switches like lights, etc. are off.
Then reconnect the battery and see if the window goes up and down ok. If it does then reset the window limits. Also, perform an E-Gas calibration. The instructions to do this should be in the owners manual.
If the window behavior is the same -- and no better -- my WAG is the window regulator is bad or the motor that drivers the regulator or the switch that controls the motor is bad. What exactly needs to be replaced will probably have to be determined by a tech. The workings of the door, the door lock, the door/window security system, and the window are controlled by one or more electro-mechanical devices in the door and some are not cheap so you don't want to replace one you don't have to replace.

Maybe in the 996 manual but I don't see any reference in the 997 one. Can you post the info?
