For the 997.2 GT3RS, Porsche engineers extracted an extra 15hp from the 997.2 GT3's 435hp primarily by using a new intake system with shorter runners, and a larger plenum to hit 450hp. The additional improved track performance was achieved through weight reduction and wider tracks, front & rear.
So if you follow that Porsche is looking for somewhere between +15hp to +25hp for the 991 GT3RS, that pushing a naturally aspirated flat-6 engine into +500hp territory (i.e., 911 turbo realm, hence the article said Porsche considered using turbochargers). I suspect Porsche bigwigs and engineering loyalist balked at losing the 9,000rpm redline and naturally aspirated motor in their halo top-of-the-line production trackable street car GT3RS, so in typical German fashion sought to go with a new engine to achieve their goals. Nothing about the current GT3 engine being unreliable in its current configuration.
The Mezger GT1 will be fine, with a solid place in Porsche history, without us slightly twisting an article's words to justify it to ourselves..just sayin'

To be fair, the article didn't say the current GT3 engine was unreliable, it stated that Porsche engineers ran "...into trouble extracting more power from the engine reliably". That's two different things. Remember that the current 991 GT3 engine puts out 475hp (which is already 25hp more than the 997.2 GT3RS!!).

That said, I am looking forward to seeing what new engine the Porsche engineers come up with for the 991 GT3RS, I'll bet it will be a monster! We all know it's much easier to achieve substantial power gains from a turbocharged engine than from a naturally aspirated engine. For NA engines, it's all in increasing the displacement or adding cylinders...If I assume Porsche wants to stick with the flat-6 (i don't see them sticking a V8 back there) then my guess is they'll likely increase the displacement from 3.8L to 4.1L or more...and other goodies in the engine (e.g., crankshaft, pistons, rods etc) + more aggressive factory ECU tune! If Sharkwerks can do it, imagine what Porsche A.G. can do...
