Found some dyno data online measuring gains from exhaust modifications.
Stock = http://www.supersprint.com/public/files/169.pdf
Modified = http://www.supersprint.com/public/files/170.pdf

They measured a 25hp gain at the rear wheels with change in CAT, pipes and muffler. Thats just about in line with your finding.

Intake tract discussion

I changed OE filters to RSC but would also like the hot rod tip in sound that is smothered by the convoluted center entrance ductwork.

I removed the under hood mounted sound reduction pad hoping this might help; there is no recognizable change. (I checked with my dealer mechanic, the pad is there for noise supression; it has no heat control mission.)

Bottomless OE air boxes and hanging adjustable clamp filters sounds like a good next try. If I screw up I can always go back to my current configuration.

With the ductwork out of the way I will be able to determine if air deflectors can be added to direct intake air into the the shortened, hopefully more audible, air path. Bright , fabricated aluminum parts could look good behind that lower grille.

Hydrolocking potential has to be recognized and accommodated. A friend destroyed his Chrysler 300 supercharged hemi engine, the intake location was too low...expensive! Don't drive through standing water.

Will not get to this project until the car comes off the road this fall.
