Will it cause the car to go into limp mode, or does it affect performance at all? I'm running into the same issue with my tuner.

I agree.

Just wanted to chime in and suggest looking at Eastern Catalytic, website found under that name.
They make a nice stainless 3" 100cell metal matrix bullet cat which is fairly inexpensive(around $100 each if you know where to shop) and work very well- I have them on my car and they do a great job of cleaning up the exhaust.
Let me know if you need to know where to get them.

Place 100cel cats and you wont have any CEL...+you car will pass emissions and wont be restricted...
