The 1D Mark III is supposed to have a more advanced focusing system so that's pretty surprising. Are you using a f/2.8 lens or faster? Slower than f/2.8 uses only 19 AF points. f/2.8 and faster gives you 26 more AF assist points.
The focusing system in the new Mk III is entirely new. Same number of Focus points, but totally new.

The Mk III focusing issue is pretty well known, almost everyone who owns one knows about it. The focusing in single shot is 95% spot on; its the other 5% thats disturbing. It can be so off you'll wonder what in the hell happened. Of course there will be times where you take the shot and it comes out front/ back focused and you'll scratch your head also.

Its really annoying and I don't have faith in the focusing system of this camera. I almost always have to take more than one shot of the same scene just to confirm focusing. This is also my 4th copy of the Mk III.

That's too bad, I had no idea there was a focusing issue with the Mark III. Hopefully it's something they can fix with a firmware upgrade. I have been on the fence about ordering a 1Ds Mark III because I REALLY want the bigger LCD but it sounds like I need to wait until they iron out the kinks.
