Exhaust Manifold / Header Recommendation 997 Turbo
My mechanic said it was possible it may throw codes if the tuner changed the parameters. There is no way he would know for sure and suggested talking with the tuner. He did say going stock was an option.
Ya'll were correct. Talked to evolution again and they said it likely won't throw any codes running the stock headers but it will have a "little more lag and less overall power". I may try to find some stock headers down the road and port/polish them prior to putting them on. Thanks for all the help everyone, I am so glad there are so many knowledgeable people willing to help.

Ended up with Schnell Satinlesss Headers BTW. Been on a while and seem great quality.

Headers really would not have helped, the turbos were maxed out making the power they should make based on compressor flow.
OEM 997.1 headers are a great design. No "need" to change them for power reasons. A lot of people make the mistake of just bolting on anything and everything available out there only to realize no changes or that they've lost some performance aspect out of their setup. In fact if you go larger diameter on the exhaust manifold runners before you have a reason for it you'll only slow down spool up. I don't see either exhaust manifolds or intake on the 997.1 being a restriction worth changing until past 1000hp. Intake piping though going down to the turbos is a worth while upgrade as it allows the turbos to breathe easier and allows for more top end boost with higher octane fuels.
With 997.1s specifically and VTG style turbos our advice on the hardware upgrade side is to leave the OEM manifolds in place, remove restrictions from your exhaust (higher flowing cats or decat for off-road use only of course) and get a quality set of intercoolers (and/or adding meth injection). If you've got E85 in your area then add injectors with an appropriate tune to get the most fun reliable power out of it.
We've recently had a chance to work with the IPD's 82mm plenum and GT3 throttle body and they've nicely improved throttle response over the stock 74mm throttle body so if you're looking to get a bit more response out of the car at throttle tip in this is a nice way to do it.
