@moacur, as we get this question quite often I'll just address it here to clarify it a little better for others that may be interested as well.
With our protuning service we tailor the tuning on your car calibrating it specifically to your specific hardware modifications, octane preference, weather conditions and altitude. We work with you to meet your needs/goals when it comes to every map we build. A great street tune/map that is peaky in mid range torque and really fun to drive on the street in most cases isn't a great performer on a road course where more of a linear torque delivery is preferred along with a custom throttle mapping and stress on heat management and consistency throughout a track session.
OTS maps that come preloaded on the Cobb Accessport are great starting points for anyone new to the platform and we start our process by reviewing and analyzing performance of those maps on your car, gather info on your car and your goals and take it from there.

Thanks for the Reply. Next question - Since I have the Cobb unit ( bought about a month ago ) If I purchase one of the protunes - How does it work and what comes next? I log with the Cobb unit and you guys create me a custom map for what my car has?

That is basically it in a nutshell, easy. Once we receive a protune order a tuner would get in touch with you and send a quick one pager document outlining the info we'd need to get started. You'd start with an OTS map on the car that is most appropriate for your modifications and octane, do 2-3 logs in 3rd gear at WOT and shoot them over to us for review along any specific goals you'd have for your tune that is outside the typical making the most power under the curve.

Will the Cobb Accessport only store and load Cobb files or will it work with other tuner's files in .xtt format?

We have done a LOT with meth injection and BMWs, not on the 997s yet. Principles are the same though and we'll be installing it on both our 997.1 and 997.2 very soon. On the 997.1 we're waiting on a clutch to arrive as the OEM clutch is slipping even on our pump gas custom map. On the 997.2 we're awaiting the new software update from Cobb before we get started with meth there.
