One very important option I like is auto climate control. Set the temp and forget. No fiddling with the controls afterwards.
Be sure you spend some time in the car with a light colored interior. In some cases the lighter interior color produces reflections on the windshield that can interfere with the view out of the car in certain lighting conditions.

"Numeric for the shifter" = get a manual? absolutely, that isn't even a question.
Here are a few of my thoughts, neither complete nor in any particular order.
My must haves:
-- S package- extra hp, PASM, bigger brakes, wheels, xenon lights
-- short shift kit on a 6 speed
-- thicker wrapped steering wheel
-- exhaust enhancement, ie, Gundo, Fister or similar
-- LED lights throughout; easy to add
-- Sport pedals
Nice to have:
-- a decent sound/nav system from the 21st Century
-- a fixed wing
-- deviated stitching, seat belts
-- interior trim in exterior color
-- exterior carbon fiber trim
Indifferent/wouldn't pay extra:
-- full leather
-- PSE
-- Bose sound system, nav
-- sport/adaptive seats
-- interior carbon fiber pieces
-- body kits, other than a rear wing
-- wheels, unless something really special

As far as a wing, I'm really diggin the ducktails. Love them.

I'll post a few pics of the current ride
What are you looking to spend? If you said, I missed it.
Based on what you wrote, I would get an S for sure...in either .1 or .2. I give this advice a lot. If an extra $5000 is possible (regardless of your price range) and it won't change your life, then spend it to get the better car. You will never regret it.
Options I enjoy about my car...
#1 by a long shot...the sound of the car with PSE and the Fabspeed X pipe. It's different than gundo/fister mufflers, the PSE is special and mine aren't even hooked up to turn off and on...just on all the time. It's a very exotic, think Ferrari sound, vs the lower rumble hot rod sound of the modded mufflers. NO right or wrong, but I like what I have. To me the sound of this car is 50% of the experience. It's intoxicating to say the least. And yes, other aftermarket systems sound as good if not better.
#2 Sport Mode. MUST HAVE.
Things I wish I had...
#1 Better Seats. I have the electric standard seats, they're heated and they're nice. Just if I saw a car with the better seats it would be valuable to me.
Best mods...
#1 Better shifter. I have a 997.2 GT3 shifter. Much better than stock. Lots of options.
#2 Custom steering wheel. The stock wheels are very pedestrian IMO.

Nice mod list suggestion... one of the first things I did with my 330 was put an M3 steering wheel in and a BMW Performance short shift kit eventually... makes the entire driving experience 100x better
Love the M! What year is that??
As far an S goes, you're definitely in .1 price territory...at current prices. Unless you got into something with high miles, it will be a while before a .2 S can be had in the mid $50's. I think a decent buy on a 2009 with say 25k miles, decent options, probably $60k...meaning they will be listed for $65-69k. I don't see that changing anytime soon. My car is worth more than I paid for it 14 months ago, with the additional 7k miles I've put on it. I love my 09, but there is NOTHING wrong with the .1 cars...if anything there may be a more raw fun factor there, especially if this is a weekend car. Look for something 07 and newer. You'll find some competitively priced, ENTHUSIAST OWNED cars here on renn and 6sp...to me this carries a lot of weight. These cars are about the total driving experience and certainly not about big straight line horsepower. Both models have more HP than most mortals can actually drive through corners, with PSM turned off, without scaring yourself! :-)) Hopefully you're in a location that you can go drive a few cars and spend some time in the different models so you can focus your search. I was not so lucky, very few cars at dealers to drive around KC.

Thanks bud, its actually a 2004 330ci. I upgraded the front bumper and mirrors to the M3, and then the CSL trunk. She has treated me well.
Funny thing is, I've seen plenty of 09's for sale already in the high 40's, give or take a couple grand. At the end of the day if I need to spend a little more for the "right" car, I will. I'm in RI, so I don't essentially have the pick of the litter, however my local Porsche dealership has been keeping me in the loop with 997's coming in.
OR you just missed out on the buy of a lifetime.
Come to think of it, they were non-S models. This however would be right up my alley if it didn't have the black rims or PDK

Ya, that's what I figured. I considered a non-S .2 car as well, before I raised my price range and the "right" car fell in my lap.
I forgot the colors you were considering. Ya if you like that green you will definitely find some better deals on them. PDK cars are almost always less as well. Again, you'll have to drive a few and see what YOU like. Knowing what I know and what trips my triggers, I would want an S in either variety for the brakes and suspension alone. The PASM suspension is REALLY good, especially on the .2 cars. Also, the stock brakes on the S are tolerable (read: not awesome by any means) so the non S will have even less brakes. Just some stuff to consider.
You're on the right track! If you're serious and ready to buy, there are plenty of members in all parts of the country that probably know the car or would go look at a car for you. It's not a PPI, but at least you could eliminate the "oh, ya man, this car is MINT" only to realize his version of mint and yours may be vastly different. Sliding his and his girlfiends asses in and out of the bolsters, in their heavily studded Ed Hardy jeans may seem perfectly normal to some. There was a nice "looking", 12k mile 11 C2S at our local dealer...it was a PIG in person.

S - I am not even looking at a normal C2. If it isn't the S with a clutch, pass.
And for colors, I'm not really opposed to much, rather, I want a nice color combo. Black/black or Silver/black isn't going to happen. In fact, I am going to avoid black interior as much as possible. As for exterior, beggars can't be choosers, but if i ever found a Ruby Red or Porsche Racing Green, i would highly highly consider the purchase. Those are my top two choices.
I bought my first a Porsche when I lived in KC, a lightly used 928, many moons ago. I have fond memories of driving some of the great roads around there. I love Miami, but it's flat as a pancake. We're lousy with Porsches down here, but there's no place to really drive them (beyond the track).
I like using Cargurus.com to gather market intel. The filter works great, and let's u constantly add and delete options, years, and mileage to get a good handle on what' to pay for what's important to you. Good luck.

My history goes back to Art Bunker Porsche Audi here in KC. I worked as a porter there in 85-86 right out of high school. God I fell in love with Porsches. Went on to work at BMW, drove lots of Mercedes... Nothing did it like a Porsche for me. Funny you mention the roads here... we think it's hard to find good roads here! :-D Just got back from Arkansas at Porsche Palooza... the roads are epic in every aspect! So much so we're planning a winter run sometime if the weather gamble looks good!
