The one physical difference I know for sure is the final outlet pipe is 2 and 5/16" diameter on the 'S' muffler pipe and is 2" on the non-S. The 5/16" difference is why the 'S' tips will not fit on the non-S without adaptors (only applies to 2008 and earlier models - for 2009 the S and non-S tips are interchangeable).
I thought the internal design of the muffler units was the same.
The pics above do show a difference between the 996 and 997S mufflers but I have not seen the inside of a 997 non-S to compare.
