Puzzling problem

Have a '01 Boxster S with 6 speed and 90K miles. Starting at a few MPH, have a periodic clunk that appears to come from the right rear (cannot confirm). Put up on lift and the CV joints had a lot of play, so replaced both rear axles. Someone said it could be the brakes (due to period clunk). Replaced the rear brakes - rotors and pads. Still clunks. Lifted rear and ran thru the gears (no clunk with no load). Any thoughts?
