What should I get in the 1/4 mile with a epl flash?
Late 11s Early 12s - Condition dependant
I would say 11.9 --> 12.1
Go through this 6speed Online List - Stock cars are running early 12s. Dependent on conditions etc. you could even be getting close to 11.8.

I cannot stress how much a free flowing exhaust benefits the performance of your car. Add in a drop in BMC filter for good measure. These preliminary upgrades are a must for any 996 Turbo. You'll really wake her up.

Many ways:
Trial an Error with RPM
I find the best method would be to dump the clutch - Try 2000, 2500, 3000rpm and release the clutch. Whichever RPM you feel is best suited to your car.
The reason I don't recommend you go any higher is because obviously Silver 02TT feels to be new to this, so I don't want him doing anything crazy just yet.
Just see how it feels to you and what is most comfortable.
Here's a video of a hardcore 996Turbo Launch system - They go all the way up to 5200rpm

Many people engage the handbrake, jack up the RPMs as high as they can without the wheels breaking and go for it. Although this is not highly recommended!
Have fun!

When you say dump the clutch at 3k RPM, is there significant risk to transmission damage? Currently I lift of clutch (gradual).

That being said, at stock levels you're not really putting much load on the transmission as such, more on the clutch itself which can easily be replaced.
For any high hp drag application in any situation street and strip you will need to re-enforce your components.
A lightweight clutch with high clamping force would be ideal, as would a lighter flywheel; but again I must re-iterate that these aren't necessary for Stage I/II cars. Cost prohibitive at such early stages of modification.
Yes! Without a stronger clutch you have significant risk of transmission damage. You are good to slide off the clutch.

+1 ttboost
Markski over at 911tuning.com has one of the fastest turbos on here. He is currently running big axles to handle the load. However with a stock turbo system I hardly see the point in upgrading those before some more let's say....juicy....modifications like bigger turbos, intercoolers, headers, y-intake....Yummy!
This is what he's talking about

With a flash I went 11.8s @ 118. I am confident EPL's tune will run the same if not better if the weather is good. I did mine in the 60's as far as temp goes. Launching these cars isn't SUPER hard, but it isn't easy either.
My best 60' has been a 1.70 on this setup (Missed third) and a 1.72 60ft when I was stock with a flash. I know my 1.70 on this setup would have been my 9sec pass
