I treated myself this morning to an upgrade using the RemoteTop and SmartTop modules. Both are inline dongles that add a bit of hoolie-goolie to the convertible functions. Total installation time for both was 90 minutes, 30 of which were wasted by me trying to get cute and not following the instructions. Trust me, just back out the 4 bolts holding the driver's seat down and rock it back like they say.
Anyways, RemoteTop give you roof functionality from the key. Plus, it allows you to arm the interior motions sensors when the top is down (why Porsche didn't offer this is just beyond me), automatically lock and unlock the car on ignition on/off, and force chirp the alarm on arm/disarm.
SmartTop gives you one-tap operation of the top. Very handy. I've got an '04, so I could actuate the top up to ~30mph already, but this module enables that in older models that didn't offer that functionality as stock. But on later models like mine, it re-enables the rolling up of the rear quarter glass when the top is down (another mystery to me!).
So yeah, I'm very happy with these. I'm was also REALLY IMPRESSED with the place I got them from. Sold them to me at slight discount (their everyday price) and I had them in my hand from across the country in 48 hours. If you want to know more, I'd love to tell you. PM me.

Why did you need both units?
I have an '04 996TT Cabriolet (just bought last week) and the rear quarter window thing baffles me too. Does it reduce buffeting more when they are up with the top down??

"Need" is kinda subjective. But I guess when you really really want something it's kind of a need, yeah.
Both units unlock unique functions, as described. But together, they compliment each other even mo betta. For example, with the RemoteTop only, you'd have to hold down the button on the key to actuate the roof. But with them both, one long press and release on the key will execute the whole transformation.
And yes, it seems that having the rear windows up does reduce buffeting a bit. But I haven't really tried it at speed yet, so YMMV.
I couldn't be happier with these mods, or the place I got 'em from. SUPER easy to install and really adds to both the wow and convenience factors.

Another way to get the rear windows up while the top is down, is to depress the micro switch where the roof latch grabs. This will override the rear window down only mode. But be sure that the rear window won't get in the way if you put the roof back up.
