the batteries in the remotes on my '99 appear to be dead, so I replaced them. The keyless still doesn't work. I've seen various references to a 'resync' procedure, but didn't see anything in the owners' manual.
The searching I've done has yielded a couple of different scenarios, one of which involves a security code and a key on-off sequence. Is the code that is being referred to the same as the radio security code?
These are the factory keys/ remotes, why would they need reprogramming?

I've heard of people removing the battery from the key remote and reinstalling it "upside down" for 30 seconds to reset the remote. After that, it can be reinserted properly and the remote should work. I've personally never tried this technique, but it's worth a try!
I had this problem over a year ago. Two keys came with my new car but only one worked. It's been awhile so forgive me. I think what I did to sync it was insert the key into the ignition and push the lock/unlock button. What I don't remember is what position the key was switched to. You can try it "home" and second position first. My car is 2011, not sure if there's a difference. Good luck.
If a key has already been programmed to work with the car, the re-authentication procedure is simply to press the lock button within 6 seconds of turning the car off. I have heard from the dealer that losing power to the key for even a few seconds can render the key useless. They also told me that reversing the polarity (as suggested above) can toast the fob as well. For the money these fobs are very temperamental!
My fix was a small felt circle between the battery and case,after a year of not having a remote I was going to bit the bullet and replace the key and saw the fix on Renntech. A poor contact issue or micro switch issue.

The "auto door lock" feature is a dealer setting. They would have to hook up to PIWIS to set or change that one.
There is no driver "re-sync" to get the key to work if it has stopped. The re-sync is just for the memory seats. Also, if the car is not used for 5 days, you would have to insert the key in the door lock to get the door open, but after that, the remote unlock will work.

I don't get an LED blink or anything out of the Fobs, so I'm thinking I'm going to need a new remote head. Can I do this without interefering with the security feature in the PCM (yes, I tried new batteries and shimming the back of the fob)?
