mburnstein is infamous around these parts
I believe my 06 GT has navigation unit that is CD based, is this correct? And it has a CD changer also in glove box.

We had the same problem setting the garage code in my roomates car. For whatever reason Bentley decided to design the most difficult garage door programing ever. We were putting the clicker everywhere since their mention of lower left windshield... or whatever the placing was seemed pretty vague.

Bentley does not make that unit.

I believe it's made by Mito Corporation that has the Homelink system.

They are in the Chicago area.

Maybe they can offer some assistance.
