Love my car, but there are a few little issues...
I have this "tonk" noise as well. It is really annoying. I brought it in to the dealer and they replaced the brake pads which initially alleviated the problem. It has come back. When I pump or pressed down on the brakes and slightly release it, I can hear the tonk noise. I don't remember hearing the noise during the first month.
My car is the 991 C2.
If it is the brake pump, is this normal or is there a fix for it?

How many miles you've got on your C2?
Did the dealer fix it or did it go away on its own?
There are other little squeaks as describe by OP creeping up (i.e. seats, speakers, etc.) The 997.1 seems like it was a better built car. I did not hear as much squeaks and rattles as I do with 991, but it may have been due to the fact that 997.1 car had the PSE option. Lucky for me it is a 24month lease. I think I would be more upset with the little issues if it was a long term car.
Do yourself a favor and stop looking. Mine made noise and after three trips to the Dealer to repair it, it is silent. It's a known defect and is repairable.
I had the rattle - loud!
The dealer found that it was a wiring harness inside the mechanism that wasn't insulated and was knocking against somethings else. Now fixed.
