Once the vehicles arrive at the port they refuel them, reconnect the batteries and drive them off the boat. They randomly pull one or two cars aside to make sure the travel across the ocean didn't affect the entire lot. They check for rust, condensation making sure none of the cars got bumped together in rough seas and a slew of other things.
Can confirm at the factory, they pull one off the line once in awhile and place it in an inspection area where they swarm around it and take notes of anything not perfect. If they find something, it's not good news for the crew working at the time.

Regarding the boat, my understanding is they drive the cars on the boat and drive them off, no draining of fuel or disconnecting batteries. Not sure however. The factory told me after my Europe tour to not bring the car back full tank just because gas was cheaper in the US so I assume they don't drain it. My dealer filled it up regardless when I took delivery so that was good advise for another reason

I think the random inspection on the boat might be customs to check for "stuff" in the car that might not be on the manifest

Not 100% sure either. On TV I do see the cars driving on/off the boat but that could be only on TV. I remember once my father had a car flown to the U.S. They drained the fuel and disconnected the battery because it was a fire risk. I would assume they do the same on a boat. But who know...
